As for the Guile=Magus connection, d00d, there are just too many theories. I hadn't heard the "Janus sent to year 1000" one yet, and it /almost/ works, except that CC is kinda a direct sequel to CT, so the Trigger Gang would still have had to have fought Magus in 600ad. Whether or not he joined their party after Crono died isn't important if Magus ISN'T Guile (but obviously is if he IS Guile. Cause if he doesn't join your party you end up fighting and killing him... ^^;;; Poor Magus-chan!)
Now, considering that in Radical Dreamers (the game that is the TRUE sequel to CT and is the game that they based CC off of) Magil (the "Guile-type" character in RD, or rather the character they based Guile off of) is Magus, there is the chance that Guile is indeed actually Magus (although he certainly doesn't ACT like him... on the other hand, neither does Magil, for the most part... o.O), but my fangirlish mind likes to wander off in the yaoi-time displacement-mpreg direction... Errr, I'm not even going to explain that.
But this "Janus to 1000ad" theory actually does make me start to question how close of a sequel to CT CC is... Because it almost could work, after all, Lavos is still alive in CC when you killed him (like, a million times) in CT... I've always just thought that it regenerated from a part of it that didn't get completely distroyed, like how the Frozen Flame is a fragment of Lavos. But if Magus was never even around in 600ad (in the CC universe) to summon Lavos and thus giving the CT crew knowlege of it's existence, then maybe they never even FOUGHT it at all, leaving Lavos free to screw things up for the CC crew.
And if Magus was never in 600ad, and Ozzie was never defeated, that could explain the rift between the Humans and Demi-humans/Mystics in CC, since that rift was never averted by the CT crew if they never went back to 600ad to defeat those three evil tone-deaf fiends!
Although, if Lavos was never defeated in CC durring the "CT" times, then the future would still be mucked up as it is in CT and.. ugh, this is starting to make my head hurt...
